In AntBO: Towards Real-World Automated Antibody Design with Combinatorial Bayesian Optimization they propose a Bayesian Optimization method for antibody design, using Absolut! as a black box.

To add this black box, we would need to

  • Determine feasibility. It seems that Absolut! requires plenty of space to host all antigen sequences, and a couple of highly specific C++ libraries.
  • Create the custom environment.
  • Follow AntBO's way of querying Absolut!, which can be found here.
  • Test.
