Hmm, recording filter values has nothing to do with what you describe. Recording just means that values are stored for each note in the pattern. Without recording, the instrument has a universal value for its LP filter and volume. You should always hear the effect, either the universal one or the recorded one for each note, unless there is some bug. In which can, please share some example songs which don't sound like you expect, so I can investigate!
Adjustable filter and volume may not be supported by all export formats indeed. There are some features which are like that because formats are more limited in certain regards than the raw synthesizer data that Bosca uses. MML, though, should support both universal and per-note values for instruments. WAV is just raw sound data, so it's exactly what you hear and should support everything. MIDI and XM have their own limitations, and may not support everything (can't recall of the top of my head right now the specifics, sorry).
Regarding the export limitations, I agree, they should be documented somewhere explicitly.
Just experimenting I did find out:
