I am working on the Debian packaging of gatk-bwamem-jni, with the final aim of getting gatk packaged into Debian.
I notice you are getting the version of bwa (almost) at the tip of the Apache2 branch when building gatk-bwamem-jni. However, in Debian, to reduce embedded copies of code and to build without downloading anything it would be very convenient to be able to use the Debian-packaged bwa, which is the version 0.7.17, from the master branch of bwa.
Do you think gatk-bwamem-jni could be modified in order to depend on the versions of bwa coming from master? It would be very helpful in order to go towards packaging gatk in Debian.
