When I create a ZK note it opens by default with the zettelkasten-saved-searches instead of Markdown Zettelkasten. I'm on Mac with Sublime Dev Channel, Build 3175

The same here. Sublime 3.2.1 build 3207. Windows 10 1803.

A workaround solution to this problem is using the sublime text functionality to the set the syntax for a given file extension.
Click on "Zettelkasten-Saved-Searches" on the status bar on the bottom right of the application. Go to the top of the menu and find "Open all with current extension as..." and then select "sublime_zk > Markdown Zettelkasten".

I have the same problem too.
I installed "Project Specific Syntax Settings" and set all file opened in project folder with syntax "sublime_zk" by adding following lines in .sublime-project file

"syntax_override": {
	"\\.md$": ["sublime_zk", "sublime_zk"]
},
